Marian and Bethel finished tied in the conference standings and they split in the regular season, if Marian knocks off Bethel on Wednesday why wouldn't they be ranked above Bethel in the final ratings?

Probably because Bethel has wins against other good competition outside of conference i.e. Northwood. Marian just hasn't played enough games in my opinion.

Has the CL released the seedings for the conference tournament yet? The CL web site doesn't have the tourney pairings, just the final season standings. Huntington and Saint Francis are tied for second (13-5) and Bethel and Marian are tied for fourth (12-6).

Yes the XRL has released the seedings. It's under the article about projections. In that they ran through every possible outcome from this weekend. And find the seedings.
USF 2 HU 3 Bethel 4 Marian 5

So I think it's 8 Taylor @ 1 IWU 5 Marian @ 4 BC 7 SAU@ 2 USF 6 Grace @ 3 HU
Correct, there isn't any funky bye round?

No - the CL has never had any play in games. When Spring Arbor joined the conference many years ago, the 9th place team did not make the conference tournament. That tradition continued with the addition of MVNU; only the top 8 make the tournament.

Though there is no official "Play In" game in the league, it sure looks like Bethel/Marian could turn into a play-in to go to Branson as 4th team in conference. Bethel will be ranked higher in the next poll and as mentioned should be a no brainer if they win first round. However, if Marian wins don't you have to put them ahead in final conference ranking? This would drop Bethel.
Thoughts on USF ranked ahead of Huntington in conference ranking? or does rater tie the two?

USF has to be ahead of HU because of their out of conference strength of schedule. Also, the Massey rating plays into ranking them too. USF is 12 and HU is 42, I believe. These two put USF ahead of them.

Actually, I find the Bethel/Marian matchup in the first round an interesting one. I honestly think Marian has more to play for than Bethel. My take is - if Marian wins, Bethel would definitely get an at large, even if they fell to, say #20. Even if Bethel loses at home, they are higher ranked, and Marian is an RV team - they were only a 3/4 court shot away from upsetting (in a mild upset, imo) Huntington on the road. If Marian loses, however, and the other teams from 23-28 or so do well in their tournaments, then Marian could be on the outside looking in.
I also think that if the CL only gets 4 teams in, Marian would logically be the one to be left out - I have a hard time seeing any of the top 3 teams (other than IWU, of course; Huntington, Bethel, USF) not getting in with at least an at large. And think also - it has to be most likely that one of those 3 teams will get the automatic from the tournament, so that means only two of those three would need an at large.
Having said all that, I think that if Marian wins, the CL will get 5 teams in. Has that ever happened in any conference before, much less the CL?

Here's my scenario:
Game 1: IWU wins Marian wins USF wins Grace wins
Game 2: Marian wins Grace wins
Game 3: Grace wins
6 teams in

One team I am aware of have used the play in game to get to Branson. Back in 2005, I believe it was, Friends finished last, won the play-in game, and then won the conference tournament to get to Branson.
